Is the number of positions a player can learn always 12?
Because I currently have a player who knows 8 positions and it seems to me that he hasn't gained a percentage in a new position for a few games.

That's because you have to learn the three sides first before you can teach him the last one.

The player in question knows the Centre and the Right.
But by training him in ATG to learn the last side I see that the percentage has not moved even though he has already played several games in this position (I don't know exactly how many I would say 2-3 off the top of my head).

The last one should only be learned after the player already knows all 3 sides.
